Resuming on 157 for two in their second innings, Sri Lanka lost captain Kumar Sangakkara for 109, his 20th test century.
Fellow overnight batsman Mahela Jayawardene was unbeaten on 90 and Thilan Samaraweera was on 15.
Spinner Jeetan Patel was the successful bowler in the morning session, having Sangakkara caught at slip by Ross Taylor to record figures of two for 112 from 32 overs.
