A Fire and Emergency New Zealand spokeswoman said the former Anglican church, in Mathesons Corner Rd, Heriot, was well ablaze when fire crews from Heriot and Tapanui arrived about 3am.
The fire was extinguished about 5am.
A fire investigator attended the scene, but there was no indication the fire was suspicious, the spokeswoman said.
A Hato Hone St John spokeswoman said one person was airlifted to Dunedin Hospital in a serious condition.
A Ray White listing for the property said it was sold in February this year.
It said the property was not classed as residential and a change of use would be required to make it a residence.
