Rail track operator Ontrack has reopened the line between Christchurch and Picton.
The Main North line was reopened this afternoon after slips and washouts north and south of Kaikoura were cleared.
Ontrack said the major problem areas were a slip in the Oaro area south of Kaikoura and a washout at a tunnel south of Clarence.
The line between Lake Grassmere and Picton was cleared for use yesterday, allowing freight services to resume.
Rain subsided in North Canterbury and Marlborough yesterday and a major cleanup was started.
Two months of average rainfall in two days isolated towns, forced evacuations, disrupted water supplies and wiped out livestock.
It followed a similar weather event late last month which left significant flood damage stretching from Picton to Christchurch.
